Hey,
I have a flow that utilises “Run Automation”. Anytime I publish the flow some (or all) values from within “Choose a Usecase” are removed.
What I have to do is go through all my “Run Automation” components and check if the value within “Choose a Usecase” is there. If not select the use case and publish the flow again. Sometimes I have to repeat this process even up to 5 times to make sure all the values are there.

Yes, they are. What I have noticed that this somehow relates to autosave and publish. For example I have IVR Menu where I have custom exist for 1, 2, etc. It saves these settings. I then Publish this flow and suddenly my custom exists are removed. I have to re-configure them and publish again. I sometimes have to repeat this process 2-3 times before all my settings are as they should be.
